D2SE includes Plugy if I'm not wrong. You have to install D2SE separately tho.

But there are too many indication that something did go wrong in the process anyhow, so I want to do a clean install from scratch ONCE AGAIN...

You can just copy your d2 folder after a clean install. If you mess up you can then delete your d2 folder (uninstall d2se first unless your copy has it as well) and rename the copied version to go back to a clean install.
