My stash is filled with jewels collected throughout my game play, random shrines, resist gems and emeralds, elixirs of greed, some marks of infusion, and a few sacred base items. Half my inventory is full of runes and the rest is some charms. What do I do

throw away the crap.
Mark of infusion takes like 5 seconds to get if you have the Frigid Highlands waypoint. Toss them if you have no near-future plans for them.
Jewels are likely useless if youve gathered them as you leveled, since they wont be high enough ilvl til about a4 terror to make them worth crafting. The rest are just junk used for the Ennead challenge and/or socketing base items for runewords.
Resist gems, you'll only need like 3-4 each maximum, since you only have a limited number of sockets and usually have a runeword or two anyways, plus the new res cap is 90, meaning you won't need more gems.
Elixirs of Greed are fairly useless. They're nice with the 60 second duration if you plan on farming items with high clear speed in high density areas (tran/dunc on destruction, etc), but overall don't make a huge impact since if you're farming, you've likely already put together some MF and kill speed gear anyways.
Runes can just be tossed. They're so easy to find. The only ones I ever really save are the ones that I know I'll be using to make a Runeword (plus can cube runes down to the desired level), and anything Xar and up, simply because they can be cubed into what I need, and Nih runes are popular for buff items.
Sacred base items can be muled off if you plan on using them, otherwise, meh. Pretty easy to find most bases. I keep track of good %ED roll and sockets ethereal sacred base items, like War Axe, Broad Sword, Flamberge, Greaves, Gauntlets, etc, but otherwise mule or toss away.
