Would the portals need to be used from a particular zone or act, or could you just spawn them in town?
I think ideally all the ubers that fit 'lore-wise' in certain areas would be able to be visited without needing portals simply by exploring the map so first-time players have that sense of exploration, and if they end up being too far from a waypoint there would be a way to open a portal to their entrance directly from town (maybe only if they're meant to be farming zones).
All the ubers that have a lore-wise reason (like being in a separate dimension) should be accessible only with portals, possibly only from a certain zone. For example I think it'd make sense only being able to access Creature of Flame by casting some spell in the Arcane Sanctuary that opens the same type of portal that you see in there.
It also might make sense to have some sort of Tome of Ubers that you need to buy and cube with ubercharms that would grant you an oskill that opens a portal to that particular uber. Ideally for difficult ubers the ubercharm you need wouldn't be the final reward of the quest, since by then you'll potentially have had to run to the uber several times to complete it. So the Duncraig one would be one of the rings dropped by the bosses, the Triune one would be the book dropped by Vaca Loca, etc.
